In my opinion, so far, to me, burying of three crystals a foot apart is something new.
Some `authentic' Feng Shui practitioners had instead request to bury: the `Eight Treasures' of the buddha.
Frankly, there is relatively no harm in burying crystals or coins with square holes in them.
I believe, you have a garden. If so, a better alternative is to create a profile e.g. landscaping at the garden. Such that from a `helicopter view' one can see the profile or outline `neutralising' the missing corner. And at the corner of the missing corner, one can also consider installing a lamp.
